shifter shaft seal

So I need to replace the seal and boot around the shifter rod in the bottom of a 5speed XFi trans that I have. I am getting ready to put in to the car, so the trans is out of the car now and I thought this might be a good time to replace it. I have been reading several posts hear about doing this. It looks like the best was is just to split the trans to do it right.
So my question is when I split the trans which side should I have up? Are there any things to look out for or to not do? I just don't want all the gutts to fall out and then realize that if I would have had the thing the other way it would have all stayed it.

Any help is appreciated.

97 3/5 hatch, if I can tag in here, only my eng and trans are still in the car

Leaking transmission fluid (Pennzoil Synchromesh) from my transmission and it is gettting on the exhaust pipe (stinky). Looking under the car, it appears to be coming from where the shifter rod goes in and disappears behind the boot.

I'm thinking that I need to replace the seal and boot around the shifter rod in the bottom.

Can I do this with the transmission in the car?

Here is why I am smelling the burning oil smell. It has leaked about 1 pint of synchromesh in about 6 weeks on to the exhaust pipe. See the color difference?
